Kubo lives a quiet, normal life in a small shoreside village until a spirit from the past turns his life upside down by re-igniting an age-old vendetta. This causes all sorts of havoc as gods and monsters chase Kubo who, in order to survive, must locate a magical suit of armor once worn by his late father, a legendary Samurai warrior.
In ancient Japan, Kubo is a young boy who lives with his ill mother, Sariatu, in a cave on top of a mountain. Every day he goes out to a nearby village to tell stories by magically manipulating pieces of paper that form into origami that moves under music played from Kubo's shamisen to the villagers. He tells the tale of a samurai warrior named Hanzo, who is Kubo's missing father. Every day he returns to his mother when the town bell chimes signaling sunset. She explicitly warns him not to stay outside after dark or her Sisters (his aunts) and his grandfather, the Moon King, will come to take his remaining eye, as they took the other when he was a baby. One day, Kubo learns of a ceremony where family members communicate with deceased loved ones (Obon). He arrives at a cemetery and tries to speak to his father, but he leaves in anger when his father does not respond to him. Because Kubo has stayed outside after sundown, his mother's Sisters find him and try to take his eye. After they destroy the village, his mother arrives to fend off her Sisters. His mother sends Kubo away using her magic, and tells him to find his father's magic armor. He takes a piece of her hair before she is seemingly killed by her Sisters. Kubo wakes up in a snowy blizzard, and meets Monkey, a little wooden monkey charm for Kubo that was brought to life by his mother's magic. Kubo and Monkey are greeted by "Little Hanzo", one of Kubo's origami that is modeled after his father. Little Hanzo shows Kubo and Monkey the way to his father's armor, where they are greeted by Beetle (Matthew McConaughey), a samurai who claims to have been Hanzo's apprentice. Beetle was cursed to take the body form of a beetle-like man, with no memories of his past. He discovers that Kubo is his master's son and vows to help him in his quest. The origami shows them the way to an underground cave where they can find Hanzo's sword. They are soon attacked by a giant skeleton as they try to reclaim the sword buried on the top of his skull. They defeat the skeleton and escape. They arrive at a beach where Kubo uses his magic to create a boat out of fallen leaves, and they set sail across the Long Lake. The trio arrives floating over the next piece of Hanzo's armor, his breastplate. The breastplate lies below the lake in the Garden of Eyes, where intruders are entranced and paralyzed before they are eaten by a toothed monster. Beetle and Kubo dive in to retrieve the breastplate. One of Sariatu's Sisters attacks, but Monkey manages to finish her off but is badly wounded in the process. Kubo recovers the breastplate, but is immediately entranced. In his entranced state, Kubo has a revelation: Monkey is in fact his mother, her spirit reincarnated into physical form. Beetle rescues Kubo and the dilapidated boat is restored with Kubo and Monkey's own magic. After arriving ashore on a nearby island, the trio rest in a cave as Monkey tells her story to Kubo. She explains that before she met Kubo's father, she and her Sisters were sent to kill Hanzo. Instead, she fell in love with him, and they gave birth to Kubo. Her Sisters and Kubo's grandfather felt betrayed and have since branded her as an enemy. While Kubo is asleep, she tells Beetle that she will be gone soon since the magic keeping her form is fading, but Beetle promises that he will protect him. Kubo has a dream in which he is greeted by a ghost of a blind old man who shows him where to find his father's helmet, the final piece of armor. Kubo tells Monkey and Beetle of his dream and they head to his father's damaged fortress to reclaim the armor. However, it turns out to be a trap and the trio is greeted by the remaining Sister who reveals that Beetle is in fact Kubo's father, Hanzo, whom they had cursed. The Sister attacks Kubo's mother and father. Beetle is killed, and Monkey sacrifices her life to allow Kubo to obtain his shamisen and kill her Sister with it, breaking two of the strings in the process. Kubo emerges from hiding and mourns the loss of his mother and father. After Kubo learns where the helmet truly is and with help of Little Hanzo, he breaks the last string on his shamisen and uses his magic to fly back to his village to retrieve it, which turns out to be the village's bell. At the village, he is able to reclaim the helmet and puts it on. He is greeted by Raiden, the ghost that appeared to Kubo in his dream. Raiden is revealed to be his grandfather, the Moon King, who wants to take Kubo's other eye in order to remove his memories and make him immortal like him. When Kubo refuses, the Moon King transforms into the Moon Beast, a fish-like Dragon, and attacks. Kubo is beaten and thrown into the village cemetery where the Moon Beast corners both him and the villagers. Kubo sheds the armor and re-strings his shamisen, using his mother's hair, his father's bowstring, and a strand of his own hair. He uses its magic to recruit the spirits of the deceased villagers, showing that memories are the strongest magic of all and can never be destroyed. Kubo uses the spirits to shield himself and the villagers from the Moon Beast and then engulfs him in their magic. The Moon King is defeated and becomes mortal, and in his human form has no recollection of who or what he was. The villagers make him believe that he is a good man. After the villagers set their lanterns afloat on a lake, Kubo is able to speak with his parents and make peace with them. Their spirits appear and stand proudly on either side of him at the shore.
